I had a tree that just got nipped pretty good. It was a couple of branches sticking out of the cage, should I do anything with those branches now, if so should I prune back to the main trunk or just clip the eaten part of the branches?

Won't make much of a difference doing it now or in the spring, but I would just assume take care of it in the spring. Prune them back to another branch or bud.
